La historia de ‘Space Battleship Yamato’ nos traslada hasta el año 2199 en el que la Tierra ha sido bombardeada con asteroides procedentes del planeta Gamilus y la humanidad se encuentra al borde de la extinción a causa de la radiación. Kodai y Daisuke Shima, dos cadetes en un puesto avanzado en la orbita de Marte descubren un mensaje del planeta Iscandar, cuyos habitantes les ofrecen la ayuda necesaria para construir un motor capaz de viajar más rápido que la luz con el que poder llegar hasta su sistema solar y recoger el limpiador de cosmos, un dispositivo capaz de eliminar la radiación de la Tierra y devolver la esperanza a nuestra raza. Por supuesto, el motor se instalará en el crucero Yamato, una nave que inicialmente se iba a convertir en un nuevo Arca de Noe pero que tendrá que vérselas con los Gamilianos en su largo y peligroso viaje hasta Iscandar.
